Cancelled bookings that we were charged the full commission and the guest only paid a deposit

Reservation number *** cancelled their booking.  They only paid a deposit which is half of their booking price.  We updated it on the system but charged commission on the full booking amount.  I do not understand why as I did update the system.  Please advise.
