Can I set higher price on booking.com than I have on my website ? Can't find anything like that in articles .

yes of course you can thats your decision no one else can dictate  it. I can see why too, as you may have higher costs /fees from one OTA over an other.

Note : though if you are listing on two or more OTA websites ,you need a Channel manager so having different prices would only be possible if the CM portal allows different prices for different channels
