I've had the same issue in the past. Normally I will send a message directly after the open message just to get it marked as Read.
It's also a good idea to send feedback to the Booking.com dev (Bottom right corner of the page when you are logged in and on the inbox), so that they can take a look. The more feedback they receive, the better they can help.

In Rates and Availability, go to your Calendar. Click on Restrictions.
You will need to add it there, there is an option on the left.

Sounds like you need to speak to a Booking.com agent in live time. If their system are puling through incorrectly then only they can solve it for you.
